Free Transfers
Unlimited-Ride MetroCard permits free transfers

Pay-Per-Ride MetroCard allows one free
transfer of equal or lesser value if you complete your transfer
within two hours of the time you pay your full fare with the same
MetroCard. If you pay your local bus fare with coins, ask for a
free magnetic-strip transfer to use on another local bus.
Reduced-Fare Benefits
You are eligible for reduced-fare
benefits if you are at least 65 years of age or have a qualifying
disability. Benefits are available (except on peak-hour express
buses) with proper identification, including Reduced-Fare
MetroCard or Medicare card (Medicaid cards do not qualify).

I would like to ask is it difficult to take Subway with heavy luggage?
I feel worry if there have a lot of stair.

You won't have problems at Jamaica Station because there are elevators that will bring you down to the subway level. The rest of the subway stations might have elevators which I am not sure. If the bags are big, it will be very uncomfortable to travel in the subway(especially in rush hour).

What is the best option to get from 42nd St in NYC to JFK airport? I have a flight on Monday at 2:20pm.

Taxi will cost you flat fare of $50.50 for the whole cab.(~45min)
NYAS express bus will cost you $15 per passenger(~1 hour).
Subway E to Sutphin boulevard and then Airtrain will cost you $7.25 per passenger(~1 hour and 15 min.).

CT Limo is a shared ride service that goes from any terminal to Southbury,CT(Crowne Plaza Hotel). It costs $85/passenger. Reserve the limo after you arrive at Ground Transportation counter(Welcome Center).
Also you can use Airtrain->Subway E->Subway 6 to Grand Central and then take Metro North train to either Danbury or Waterbury(which are close to Southbury).

You meant Port Authority Bust terminal located on 42nd street. NYAS(New York Airport Service) bus leaves from the front of each terminal at JFK and goes there express. It costs $15 per passenger and it takes ~50min to get there.

NYAS(New York Airport Service) bus stops in front of every terminal. It costs $15 per passenger.
Buy a ticket either from their rep(usually wears blue jacket) or on the bus from the driver.

We hope to arrive at JFK at 10.20 pm. We need to get to Albany by bus. How do we do it? Can you give us a bus time table to the above destiny?

Take NYAS express bus to PA bus terminal in Manhattan (the last NYAS bus out of JFK is at 11pm). From there take Greyhound bus to Albany. There is bus at 11:50 pm, 1:50am, 2:35am.
